Targeted enrichment of novel chloroplast-based probes reveals a large-scale phylogeny of 412 bamboos

Abstract Background The subfamily Bambusoideae belongs to the grass family Poaceae and has significant roles in culture, economy, ecology. However, phylogenetic relationships based on large-scale chloroplast genomes (CpGenomes) were elusive. Moreover, most of DNA sequencing methods cannot meet requirements CpGenome sequencing, which greatly limits impedes in-depth research plant genetics evolution. Results To develop a set bamboo probes, we used 99 high-quality CpGenomes with 6 as representative species for probe design, assembled 15 M unique sequences final pan-chloroplast genome. A total 180,519 probes fragments designed synthesized by novel hybridization-based targeted enrichment approach. Another 468 selected test data verify quality newly efficiency capture. We then successfully applied synthesize, enrich, assemble 358 non-redundant woody China. Evaluation analysis showed may be applicable chloroplasts Magnoliales, Pinales, Poales et al. reconstructed tree 412 bamboos (358 in-house 54 published), supporting non-monophyletic lineage genus Phyllostachys . Additionally, shared our uploading dataset into CNGB ( https://db.cngb.org/search/project/CNP0000502/ ) enrich resources promote development phylogenetics. Conclusions pipeline its performance recommended an inexpensive, high-throughput, time-saving efficient strategy, can facilitate phylogenetics green plants.
